There were a few, but the ones I can remember are
*spoiler alert*
When the Joker slices Gamble's face. That definitely seemed to me like a gorier version had been filmed but removed for ratings purposes probably. The badly timed sudden cut there was distracting enough to throw me out of the scene.
I think directors sometimes neglect wind downs from action/eventful scenes. Personally I think they are just as important as the build ups to said scenes if you are to keep the pacing steady. The scene where the Joker crashes the party thrown for Dent started off well, but as soon as a downed Batman and Dawes had their little chit-chat it cut instantly to the next day leaving absolutely no time to reflect on the events, or even an explanation as to what the Joker did after sending Dawes for a freefall.
There were a couple of others I noticed too but I can't remember them anymore.
I got the feeling Nolan wanted to keep to a certain runtime so he was furiously cutting all he could get away with in order to stick to it.
I thought the film as a whole was an enjoyable one though.

Now that you mentioned it I noticed those too. The part where he's about to cut that guys mouth he turns to the guys bodyguard with his one liner "why so sad" - I thought that was a precursor to cutting the bodyguard and he was building up the tension with the story and then turn to the bodyguard with that line so the guy suddenly realises that attention has moved on to him and that what happened to the joker is now going to be his fate. And the 2nd scene you mentioned I was waiting for it to cut back to the joker and he would say something like - 'well thats enough for one day - we'll look for dent another time' and leave the party just before dent wakes up and jumps out of the closet wondering what the fuck had happened.
I think there were a few scenes missing during the hospital part too - dent/two-face talking to joker and the next scene is the joker blowing up the hosipital and getting into the school bus. Unless I missed something there was no parts of dent leaving the hospital and no parts where the jokers henchmen hi-jacked the bus. I assumed that the part where joker blows up the hospital we were all meant to be wondering if dent is still alive but that premise isn't carried on beyond that scene. (unless i missed that too)
Oh and while we are on this scene - did anyone find it amusing that dent didnt recognise the joker until he took off his surgeons mask? Never mind the black and white face paint and the green messed up hair. I guess this is a homage to the fact that no-one recognises bruce wayne is the batman when he puts a mask over the top half of his face.
Something tells me there is gonna be a directors cut at some point.

I disagree with the overriding opinion in this thread that no one is excited to see Batman in a Batman film. I am. I like the superheroes. I've never been too into the villians themselves, they are just canvas to contrast the inner conflict of the heroes. I've always related to the heroes more. I also prefer the 'overly noble' ones, like a Captain America or a Spiderman. Batman has always been more of the edge to me.
That being said, Ledger was phenomenal as the Joker; his mannerism of licking his lip as the Joker was eerie and somehow dead on. But it's still a Batman movie to me and I'm happy with that.

Yeah. The whole thing. I don't know why but the fact that they didn't explain it (or how he got them) made it far more realistic. Interestingly, this was also my biggest gripe with the film. I get that Bruce Wayne would want to change his voice when he is in his Batman persona, for numerous reasons, but the first time the Dark Knight spoke in this movie I was all "lol wut?"
Bale didn't overdo the gruff voice nearly as much in Batman Begins. Or maybe the sound editors are equally to blame. Either way, it was a little distracting.

haha I noticed it in begins when I bought the blu ray version just recently before seeing TDK. Its funny cause he does it when he talks to people that already know who he is like Alfred and Ra's Al Ghul and in the new one Fox and Rachel. I thought it was funny I was kinda hoping they'd make one of those inside jokes about him doing "the voice"; maybe from like Fox or Alfred. I liked how Robin, in Frank' Miller's all star batman, cracked a joke about him doing a fake Clint Eastwood impression.
